As the energy is still Mercury energy, regardless of the sign, it will still work in some capacity, but it would still be a bit limited. This also depends on your affirmation and what you are trying to change with this energy, of course.
Mercury is currently in Gemini, its home sign, and will enter Cancer on the 26th. Compared to Gemini, Cancer is slower and focuses more on feelings, rather than abstract details. It is self-protective and "sticky" whereas Gemini is very quick and mobile.
At the same time, we are not talking about lunar energy, but rather Mercury energy which behaves in a lunar fashion. Someone who has this sign still has a functioning nervous system, of course, so we could guess that Mercury can still function in this sign, but its magical potential might be limited.
As today is the last Wednesday before Mercury changes signs, if I was in your position then I would just start it on any day before Mercury changes to Cancer. This is not as powerful as starting on a Wednesday, but would likely be better than using Mercury in Cancer's energy.

The solution here would be to use the runes associated with the planet, as this would be closer to what you are trying to achieve. While the planet governing the product of your transformation might not be in an ideal sign, at least you have the right tool for the job.
In this case, Mannaz, Ansuz, and Ehwaz relate pretty well to Mercury, with Dagaz also being useful in most Mercury-related cases. Mannaz would be the best for healing the mind. Ansuz works well for communication. I believe Ehwaz is good for dexterity, as well as forming friendships.
You would go as many days as you need to until the problem is solved, which depends on the problem. Some problems of the soul take more effort than others. You would probably want to plan 80-120 days to make good progress on something, but immediate changes will be obvious much sooner, although not always fully stable.
As you continue on this path, you will get a sense for what you need to work on and with how much effort. Not everything needs to be fixed 100% all the way through. It is better to prioritize efforts.
