What I experience is not really related, but my personal thoughts are this: meditation brings up repressed emotions. One can start crying (like I did a few times during hatha yoga), or get really angry (during meditation or when not meditating at that time.) For myself, I get hives on my body and face. Anti-histamines don't make them better, but they don't get worse either. They just a few days to fully go away.
Perhaps the swelling of your eyes could be related to suppressed emotions, past hurts and pains, dealing with this life and maybe even extending to past ones, especially if your kundalini is awakened and you are going through the process.
